Two 12V batteries in parallel won't be any better, and will probably be worse. The weaker battery will draw the stronger battery down until they're both dead and junk. The dual 6V battery setup lasts just fine, if everything else is up to snuff. You probably have a charging problem or a short circuit somewhere that's drawing the batteries down.
